They stay even if you unequip the weapon. Does this happen on clean L2J? I didn't mod anything near this topic, but I'm not sure if this happens on a clean server or not...
If so, soon a fix patch ^^

Yup, augmentation effect shouldn't disappear when you disarm the augmented weapon. Augmentation skills effects (from active skills, not sure for chance ones but I guess it's same) doesn't stack with each others though.
